Just in case, I would do what somebody actually said. Since your RA said that it probable meant to un-bunk the beds, I would go along with what he/she said. Then again, what's the worst that can happen? If they do say that you were supposed to un-bunk the beds, just show them the leaflet and say that it was the reason that you didn't. Maybe they'll understand the confusion, unless they're extremely stubborn (which I know some schools can be).
My roommate and I did end up unbunking the beds. I'd rather not take chances with university housing...they fine you if you leave anything in the room that wasn't there to begin with, or take out anything that was there to begin with. Of course, I know they end up cleaning rooms and rearranging and replacing furnature over summer anyway.
