As a social science researcher, when we write about the experience of other people and we want to protect their identities, even though we have their permission to tell their story, we share what we have written about that person with that person, so then they can let you know whether they're comfortable with how the story is being represented. This gives them power to decide whether or not they believe their identities are being protected enough and whether they think their story is told as they would want it to be told. This is called "member checking." Can you share the story with the person and get his perspective on whether it protects the players involved enough?
It does sound like an important story to be told.

What is the veteran's reason for not wanting the employee's identity to be exposed? Would there be dire consequences for both the veteran and the employee, if identified?

As far as I know, there would be very serious consequences for the doctor if identified. For the veteran, I wouldn't think so unless there was something personal that was not directly related. I am not aware of anything though.

one thing you do need to worry about, if you out the doctor, is that he might come back and sue you [and maybe your friend] for defamation. truth is a defense to a defamation lawsuit, but it costs a load of money to defend if you are sued.
there should be some internal system for your friend to report and complain about his treatment without running the risk of the doctor suing.
it may be possible to tell the story without revealing who the doctor is [even in details, like where he works and specialty] -- and then he could not say he was being defamed.
is it possible to find a friendly reporter who would listen, research, and publish the story? because truth is a defense, reporters for large organizations have resources to get information backing up what is reported. it is a public service to stop bad doctors from doing more harm.
these are just some thoughts off the top of my head.
