What kind of bottle was it? Where did you get it?
Most places that sell "refills" also sell the container meant to hold the refill. If you don't have their "refill" container then you're out of luck.
This is probably because the container has advertising on it for the place you got it from.
If you just used any old container you wanted then they wouldn't get the advertising they paid for by providing the cup in the first place.
One other thing, if you were using a regular soda bottle then he's losing profit by selling you a fountain drink when he could be selling you another bottled beverage.
Certain things that convenience stores sell are sold at a loss as a draw to get customers inside and buying other things. His fountain drinks may be one of those things, but I doubt it.
He had nothing to gain and "your business" to lose by treating you the way he did. Like you said, he's free to run his business the way he wants but if enough customers react the way you did, I'm sure his policy would change.

Fountain drinks are ridiculously cheap to produce. Any business which uses them as a loss-leader is doing something wrong.
You would have been better off if you had used a cup, then poured it in front of him into the bottle. This would show him the pointless stupidity of his policy in ways your verbal arguments would never reach.
Extra points for using an overlarge sized cup and pouring the excess down the drain.
I use this technique at those places where "With fries" is cheaper than "without" even then I don't want fries. Their stupid policy makes me waste them.

AP, he didn't seem to care if it was an AM/PM cup, he just wanted me to use a cup! Weird.
There's people out there who's lip smeared bottles you don't want bumping on pop dispensors. Might be a health/safety thing.
