I have an injury much like that. It is in its third year now. It turns out that a slow, progressive atrophy in certain muscles in my right (and only right) leg (caused by nothing more than Being Thirtysomething) have made that kneecap "float" a bit - it's not held as tightly as the left anymore - and the result is a bruise-ache that is triggered by crouching, extensive use of stairs, and a few other things. I have to use periodic physical therapy/exercise to force those leg muscles to be as good as their left-side counterparts.

That is so damn weird. I wonder if my body is beginning to develop ideas about what it wants to do with itself.

I would suggest no more running for quite a while. Or anything else that's high impact. Knees are hard to recover. Even fake knees wear out and have to be replaced.
