Although I agree that the NYT was in the wrong to reject McCain's piece, doesn't Op-Ed stand for Opinions-Editorials and NOT Opposite of the Editorial?

It can mean on the page opposite the editorial page or an opposite editorial or an opinion editorial - depending on where you look.
Whichever, McCain's piece ended up being none of the above.
